8 Supplemental Figure 2E % agreement Affymetrix PMA Barcode % called present E) We obtained approximate expressed gene lists by analyzing protein data in mouse heart, hypothalamus, kidney, liver, and lung samples. By matching the reported proteins to Affymetrix gene IDs we ended up with 1652, 2243, 1699, 1728, and 2686 genes expected to be expressed in each tissue, respectively. We then computed the present/absent calls using various thresholds for the MAS 5.0 and bar code approaches. For each cut-off we determined the percentage of the known positives (from the protein data) called present (agreement) and the total number of genes called present. Here we plot agreement versus percentage called present.

We selected the 244 genes with p-values smaller than 10-6 when comparing these sample types using a t-test, and used these genes to perform hierarchical clustering using the expression data on the normal samples. These samples perfectly clustered by date. A) The green and orange bars under the dendrogram represent the samples hybridized on May/June 2002 and August 2002 respectively. The same clustering occurred for p-value cut-offs of 10 5, 10 4, and 10 3.
