MaxQuant software generates an output table named proteingroup.txt where all proteins identified and quantified, with corresponding SILAC protein ratios are listed. A summary of it is reported in.excel format after the following filters are applied (Supplementary Table 1): proteins are retained if they contain at least two peptides, at least one of which unique (peptide > 1, unique > 0) and if they have at least two ratio counts (RC > 1). For each protein, the corresponding Protein name, Gene name, Ratio H/L and Ratio H/L count are reported. The 75 up-regulated proteins are ranked based on decreasing SILAC ratio H/L (Supplementary Table 2). The linear and log 2 -transformed values of the H/L ratio are reported for each protein entry.
